It is a stamina issue. In one of the eps he said SSJ takes too much stamina and SSJ3 specially took alot of stamina and in that fight against kidd BUU he lost because he pretty much got tired and couldn't sustain that form. One of the reasons Mystic Gohan is stronger is because he is stronger (or at least as strong) than a SSJ2 but doesn't have the weakness with stamina.

It doesn't has anything to do with time, the reason his time on Earth ran out quicker in that fight against Fat Buu was because it takes a lot of stamina to sustain that form and he pretty much kill time quicker. He even says so before he transformed against that version of Buu or after he talks with Piccolo and the kids, I can't remember.
