That's one tournament though. At club level it isn't close, Messi is easily better.

Both in 1998 and 2006 Zidane got red cards but still >> Messi in this one. 2002 is pretty telling. France pretty much had the same core as 98 and 06 (except no Zidane for 2 games and rushed him back for the third) and they didn't score a goal.

Champions League is a pretty big stage and Messi annihilates Zidane there.

Zidane had a great 2006 World Cup (mediocre in 1998 outside of the final). Not enough to overtake Messi.
