Yao is Howard's worst matchup in the league. He's too big to overpower (unless you're Shaq) and too big to get around and, since Dwight doesn't have a jumpshot, he plays right into Yao's hands. That's all there is to it.

Yes, Yao always does this to Dwight. Before today this is what they averaged against eachother head to head in 8 games:
Yao: 24 PPG, 9.8 RPG, 2.13 BPG, 55.6 FG%
Dwight: 12.8 PPG, 9.8 RPG, 1.5 BPG, 45.1 FG%
You decide whose better? Oh, and and Yao is 6-2 against Dwight as well. Probably 7-2 after today.
And Dwight is still an elite center, Yao is just better.

Dwight vs Yao is like CP3 vs DWill. The former (Dwight and CP3) always get more credit because they are flashier, but the latter (Yao and DWill) always own them.

To be honest about it, I think Yao and Shaq have been pretty much even over the years. I don't think Shaq really dominated him ever like Yao dominates Howard.

That is true, I think at one point when Yao was a rookie he outplayed Shaq. Though, Shaq was double teamed while Yao wasn't so I guess it really isn't fair.
Yao has outplayed Shaq more frequently since Shaq has been declining. Shaq is still going to be miles better than both of them when both Yao and Howard's careers are over.

They evened out over the years. Maybe a better comparison is Hakeem over Shaq?
