soft pain in any muscle you have voluntarily stressed is always a good sign.. it means the muscle ha been fatigued and is now recovering. If the pain is excessive or "wrong", or in the "wrong" place, it means you got injured. In your case, I guess everything is ok. You probably exaggerated a bit in using muscles for movements they're not familiar with.. but it'll recover with a bit of rest and you'll be able to start again. I repeat myself, but resting is a fundamental phase of training. Making a mistake in the choice of lenght for resting time might end up with an injury as well as training too hard or in the wrong way. Now let the pain get softer, next time you train be careful to warm-up completely and efficiently (that's to say, including shoulders).
If you already knew this, and just wanted to know if ropejumping affects shoulders, the answer is Yes, if you're shoulder are not very trained. And that's one of the reasons why it is a good exercise..
